Model: Archer C6  
Hardware Version: V4
Firmware Version: 1.13.5

I have multiple Archer C6 routers. 2 of my PC's are connected to router 1, and 2 PC's are connected to router 2. Now i can discover CPU A and CPU B and vice versa which are connected to router 1. and i can discover CPU C and CPU D and vice versa which are connected to router 2. Both router 1 and router 2 are connected to the same network.

But I am unable to connect to CPU A from CPU C. My network discovery is all turned on, but unable to find the other cpu's.

In order to be able to connect all your 4 PCs to each other, you have to configure one of the Archer C6 in AP mode (Case 1) so they can be in the same subnet.
