Since updating from the initial 1.x firmware to 2.x and now 3.x the WPS light seems to start flashing from time to time all by itself.

As I understand it, it should only turn on if someone presses the button and nobody is. I've never even wanted to use WPS but there doesn't seem to be a way to disable it in the interface.

Why the fu** is the option to turn off WPS in System Tools→System Parameters→WPS? Why in the name of sanity isn't it under Wireless→WPS, where any sensible person would look? Hopefully, now it's off it'll stop the random flashing lights.

Yes, sometimes it's hard to find a setting on the web interface, so I prefer to search the User Guide by a key word, that will help me to find the location of the settings more easily.

Did you press the WPS button?  Does it affect the performance of the router?

Try to hard reset and give it a go.
