Our router is capable of supporting an independent guest network. Do both networks get passed on thru the AP or only the main one. If only one, how does the TP link determine which one is active? Do I have to disable the guest network during the cloning process?

Powerline adapters are completely transparent to this. You can have as many subnets as you please.

However, having a WiFi "extender" (secondary AP) clone a dual-SSID setup ("regular" and "guest") tends to work only if both router and extender are from the same brand with vaguely the same firmware.
