Firmware Version : 1.0.2 Build 20160405 Rel. 51328

We have installed a EAP Controller in the main office with 5 running APs EAP110. Works fine.
In two remote offices are also EAP110 installed - but we can manage/see them through the EAP Controller software in the main office. Access via http(s) to the remote EAP is possible, the network is routed, no ports are restricted.
How is it possible to add remote APs to the EAP controller?

Use the EAP Discovery tool to adopt the remote EAPs (see the EAP support page for the EAP Discovery tool).

If the EAPs are already in the pending list, then it means they have already been found by EAP controller, you can adopt them directly for management;
If not, then you can use either discover utility or DHCP option138 to make the EAPs to be able to be found by controller at first, then you can adopt them for management, refer to FAQ for details:
Use EAP Discover Utility: http://www.tp-link.com/en/faq-1359.html
Use DHCP Option138: http://www.tp-link.com/en/faq-1360.html

EAPs can't appear in the pending list of an EAPC if connected over a routed network with a separate broadcast domain.

Yes, you are correct, while mpell said that
, so I am curious about this, maybe the EAPs are already in the pending list?:Dwe can manage/see them through the EAP Controller software in the main office

mpell said that routes for unicast traffic are in place:
As long as the local and remote networks are not bridged together, but routed, broadcasts from the EAPs in the remote network are not visible to an EAPC in the local network.
Best is to use the DHCP option 138 as you did wrote. Second-best is manually adopting them using the discovery tool if setting DHCP options is not possible.
