Using the Port Trunk with Linux

I am having trouble finding details on the 'Port Trunking' section of the SG108E switch.
I have created a trunk (Trunk 1) on ports 5 and 6. I have configured Linux with the bonding protocol using 802.1ad. On paper, the link looks up and good, however the issue I have is that traffic on the link is inconsistent. At times it works fine, but most of the time network transactions (web browsing, ssh connections, etc) stall and timeout. I'm curious if there are any configuration examples or settings that are recommended for the 'Port Trunk' ports from a client side.
